Only the top and bottom pieces would matter , because they are positioned inside the cabinet. So they need to be a few mm smaller if the mdf is thicker.do the measurements of the speaker change based on it?
So from 12.7mm mdf to 16mm , 3.3mm , , the top and bottom pieces need to be 6.6mm shorter on both lenght and height.

Since those speakers are going to be straight on the wall, what do I do with the port. I guess if it is covered, performance is going to suffer right?

The box has 27.94 cm front baffle height, extracting the space occupied by the speakers, you're left with 3.79 cm from the bottom to the woofer frame. for the port, Putting the port on the left or right of the box, you will have a bit more space , since the woofer is round .
( 12.6cm woofer, 10.4cm tweeter , ( 2.5 inches ) 6.35cm from the center of the tweeter to the top of the front baffle. half of tweeter diameter is 5.2cm , 6.35 - 5.2 = 1.15cm, So 1.15cm from the tweeter frame to the top of the box.
1.15cm + 10.4cm tweeter + 12.6 cm woofer = 24.15 cm space occupied from the top to the bottom by the speakers, 27.94 cm front baffle height - 24.15cm = 3.79 cm space left . )
Round port on the back is: 3.5 cm by max 17.78 cm long ( recommended 7 inch long, the tubes lenght can be adjusted )
The ports in the kit have mounting holes for screws, the " lip " is big, wasting space, screws are not needed for such a small diameter port, they aren't round so they don't perform so great either and in my opinion they look ugly.
You have a few options:
Find some plastic ports that fit 4.5cm maximum outside diameter ( 3.35 inner dia ). something like this : https://www.ebay.com/itm/332222837124
Get some plastic or paper tube to that diameter, mount it on the speaker front baffle, and you can round it with a round bit.
or make a square port.
Now using a 3cm instead of 3.5cm port is not the end of the world. Even the original port 3.5cm seem a bit small to me.
The speakers will sound good , you might hear some port noise ( even with the original ports ) air moving trough the port noise at higher volumes.
You can use no port at all, make the speakers sealed. They will sound good , you will lose some bass tho.
Making the square port is easy, you'll have to cut a piece of wood that fits inside the box ( left wall to right wall ) To calculate how long it needs to be if you want the same tunning freq as the round port:
The front baffle is 7.5 inches so 19cm , minus the left and right walls ( at 16mm mdf ), 15.8cm port . make it 6mm wide and 17.5 cm long would be aprox similar to the 3.5 inch x 7inch long round port. The round port is adjustable so bass frequency can be changed.
If I would make a square port , I would make it a bit bigger at maybe 0.8 to 1 cm by 20cm long .
Short answer : same diameter of the port let's say 3 cm , changing how long the port is will change the frequency response ( bass ). Longer port = lower bass , shorter port = higher bass frequency. Making the diamater bigger has the opposite effect, two ports same length , if the port is bigger in diameter low bass frequency will suffer. To small port diameter it will affect performance and you will get air noise. To big diamater, you will need to have a long port that won't fit the speaker box, and if it's to big in diamater it also won't work well for the speaker. Now something like 10cm diameter will be to big for a 5 inch woofer like the C note .
It comes to preferences, do you like low bass or higher bass ?. Low bass would be 30 - 40hz , higher would be 60 - 80hz.
Based on this , you will know how long the port to be. Thats why the kit has a variable length port, the user can make it shorter or longer based on preference.
The port will not change / affect the speaker sound ( mids . highs ) . it will change how much bass the box will have, and how deep , low bass frequency you will get.
So if you buy the speaker kit see if the ports fit on the front or buy other ports. or plastic / paper ( cardboard ) tube . or make it yourself, square port.
You have many options and can experiment with port lenght to make it sound ( bass ) like you want and like.
Easiest would be round ports, already bought or made from tube. It's up to what you will use.

@fancy_user_123 So, easiest would be round ports. You can find on ebay, temu, anywhere I think . Or get PVC pipes , cardboard pipe, Paper, aluminum foil its wraped on a tube. or whatever you find. Even some vitamin tubes can be used as ports. 40 mm might fit, and you can try with 10cm , 15cm long, 17cm, 20 cm long , see how it sounds and what you like .
Also, don't forget to glue on the walls of the speaker box some damping material like : cotton stuffing , wool stuffing , medical cotton wool , even sponge can work if you don't have anything else.
