If the edges of the tube are straight then make a quick jig. 36" long board, 2X1. Clamp a pencil to one end of the board and nail a flat portion of wood to the end. Roll it around the tube.
Make an endcap that slides inside the tube. Square it to the tube and tack it in place with some little brads. Then use a router with a flush-cut bit to slice the tube exactly to the endcap.

Problem solved
Had the same issue today, some 8-years + after the original post. After reading the tips I decided to go with the paper method. I took it a step further and used Christmas gift wrap, the type with the grid on the reverse side. It was easy and very accurate, aligning the grid pattern. I traced the factory edge of the wrap on the 12" sonotube. I used a fine-toothed dovetail saw for cutting and ended up with factory-like cuts. Thanks for all the tips, everyone.🙂
