Make an endcap that slides inside the tube. Square it to the tube and tack it in place with some little brads. Then use a router with a flush-cut bit to slice the tube exactly to the endcap.

Problem solved
Had the same issue today, some 8-years + after the original post. After reading the tips I decided to go with the paper method. I took it a step further and used Christmas gift wrap, the type with the grid on the reverse side. It was easy and very accurate, aligning the grid pattern. I traced the factory edge of the wrap on the 12" sonotube. I used a fine-toothed dovetail saw for cutting and ended up with factory-like cuts. Thanks for all the tips, everyone.
