I own the above computer as a source of digital music I only have daphile installed. And via an optical output connected to an external DAC. I have a SSD drive and would like to throw out a fan because I don't think I need it. I drilled some extra holes underneath the processor on the chassis, but when I unplugged the fan computer will not turn on. Anyone have any advice on how to fix this? I have four wires going to the fan, should I connect some or put a resistor or ...?

You need to build a small square wave oscillator circuit that emulates fan out signal.
I have heard of people cutting vanes off the fan to get around it.
Having said that I am not sure removing fan is wise.
