It is important the pickup is actually level and the right way up for all adjustments because otherwise the servos will be working differently to keep the lens in the correct position and that will skew the results.
Once you have the scope connected you can hold the mech above the chassis and tweak the presets if needed. I don't really recall any major issues on the Sony when I did all this at the time.
