Oh yeah to answer your question, the diodes do come off both outputs of the 358 and go to the 494 via cap and a resistor to pin 1
Did you move all pots and switches through their entire range to see if that allowed the dead channel to pass audio?

There is 29mv on all the bridged speaker terminals with unbridged as ref. There was a dirty switch, now have output signal on all channels
Yes sir it is. I tired going back and putting one diode at a time back in. With one I get the flashing led and the other just protect, with no rail voltage. They are both back out of circuit by one leg now.

You can solder the two diodes back into the circuit.
If pin 1 is shutting down the amp, desolder the resistor driving pin 3. Does that allow it to power up without going into protect.
