Some power supplies are noisier than others. If the drain legs of all of the power supply FETs are as they were in a previous photo, I don't think there's anything you can do to decrease the noise.

If you increase the bias slightly, it could force the pulse width of the supply to increase and may make it slightly quieter but probably make an audible difference.

I think the amp is OK.
 
I'll leave the power supply on this one alone then.

This amp still needs one of its output transistors. The original was a Motorola NL639IRF540 and it was shorted to 50ohms from pin1 to pin3. The closest thing in-stock at digikey is this transistor by Vishay/Siliconix. Can I use for replacement, or is there a better common transistor for this kind of amplifier?
