REW EQ Wizard calibration

Hi,
I'm new to the world of DIY speakers and new to the forum, so I apology in advance if my questions are basic...

Before spending money in measuring equipment i decided to try to build some experience with free or cheap tools that are available online, and try to understand how to measure speaker response.
I am currently using REW with a yamaha optimizer microphone (shipped with one AV receiver), but I believe my doubt could be applied to any measuring software

Following the instructions I found on the internet the first thing I did in REW was to calibrate the sound card with the laptop headphones exit connected to the amplifier and the mic plugged in. Everything went smooth.

My doubt is this: if I calibrate the sound card with a set of speakers, the calibration is linked to those particular speakers, and any misbehavior of the speakers will be carried in the sound card calibration file, influencing future measures of different speakers.

I did some additional testing using a different set of speakers, and the result substantiate my line of thinking, i.e. measuring speakers using two different sound card calibration files are carrying to a completely different result in the FFT curve.

Am I missing something? Is there a way to avoid this?

Thanks for the help.

Roberto
