Rotate the core of the choke 90° from the power transformer core so they don't couple. You can try this before drilling your mounting holes. Treat the choke as if it's a power transformer when laying the circuits out.

Choke EMI output is a product of the ripple current in the choke, it wont be nearly as much in a capacitor input CLC filter as a choke input LC filter. How much I cant say.

It is also possible for the choke to pick up EMI, how susceptible it is and how much it matters I cant say either, but the above advice is solid.
