I want to add preamp to GC, but I'm confused about the input pot.
Should I just omit it, or put resistor of same value instead (eg. the 100k pot for the 100k resistor).
Also what about gain, how should I know if it is too much or too little?I would really hate blowing my speakers to smithereens.

First, show us the schematic.
The optimum gain of the GC should be between 22 and 30 times.
If the pot in the sch. you are using is in front of the input cap, than you don't realy need a resistor. If there is no input cap at all, than you'd need some kind of resistance to gnd.
The best is to tell us what sch you are using.

I just removed the pot from my gainclone when I hooked it up to a pre-amp. It works just fine.

Well, if it's the semi-Ultimate, than it already has a 22k to GND from the +in, so you don't need anything else. just remove the pot and connect the in to R1/+in, but keep in mind it's DC coupled, so your pre amp must not have DC on the output.
If you want to experiment for lower DC offset, try R5=6.8K or 10K and R3=220K
