I finished a couple of Pass clone builds and I have wires running all over inside the chassis. Would it improve the sound if I clean up the wiring using harnesses and ties?
Probably not unless some wire is close to a noise source such as transformer or high current parts/cables.
You may have already done this but if not it will help a lot to keep signal wires away from power supply wiring.
The biggest wiring problems normally come from defective earthing. Avoid earth loops.

Thanks for the replies, what's the best way to ground the amp to avoid earth loop? I have Vgnd from the PSU to the AC Earth. Should I run AC earth to the chassis ground also?
I like to use star grounding - grounding everything back to a single point if possible.

Yes, AC earth must be grounded to chassis for your safety. PSU Vgnd should be connected to Chassis/AC earth via CL60 or disconnecting circuit to avoid ground loop hum.
Your question is implying that you are not entirely happy with the sound of your amps.
Once you have sorted out your wiring issues, if you are still not happy with the result. Then I am sure we can sort out any other problem.
If signal wires have to cross power supply wires then make sure you do so at 90 degrees.
Also try and keep wires as short as possible while still being neat.
