No they shouldn't, if you created your own libraries. Modifying the packaged libraries has never been a good idea.Beware, old home made symbols may be lost when installing, even if merge is selected.
On Windows you can every version since V5.1 installed independently.
Reading the release notes I see that Jeff Young of this parish "developed a comparison tool for symbols and footprints that shows a report and visual comparison between the schematic and library versions of a selected symbol".

The first point release is announced, fixing many bugs.
