I have some replacement parts that have a little larger leads on - can I just remove all solder (as much as I can) and then open up with a slightly larger drill?

Yes, though if the PCB is PTH type and you need contact on both sides, you will need to solder it on both sides. Be mindful of how much pad is left over after the drill. Less pad surface also means less adhesion and the possibility of lifting the pad/track.
For single layer boards: no problem.
For dual layer board: Be sure the component lead connects (soldered) to both sides.
For more layers this becomes a problem since the holes are plated to connect the layers together and you could disconnect the inner layers.
