How is it that rectifyed voltage can be higher than what is of it expected? Example: my gain clone has psu of 2x25VAC secondary but after rectifyer he is making 39VDC - should be 35.25VDC no? Is it problem with capaciter?

You're right. Technically, it should be about 32.5VDC, but just like every other component, transformers have tollerances, and are not exactly the specified value. However, since 30VAC would be necessary to yield 39VDC after rectifying, your transformer would be 20% off, so unless it is a really poor quality transformer, my guess is that it was a 30V+30V secondary transformer that was mislabeled. Check the AC voltage on the transformer taps and see what it is. Also, verify that your multimeter is reading DC voltage correctly by checking a 9V battery with it.
