I am modifying my Sony SCD-C555ES. In the IV and output sections, the signal input ground, the output ground, and the power supply ground are all isolated (although they are connected somewhere outside of the audio board). I cannot make much sense out of this design and believe that it creats problems for high frequency singals. Any thoughts on how to connect the grounds without creating a large gound loop?

Your observations are correct
One should use a closed groundplane to avoid signal loops.
