I'm aiming to build a pair of F5T V3 monos. Since I have a couple of nice big 2KVA transformers on hand with 2x40V secondary I would like to use them. The rail voltage would then be a bit over 50V right? Would that work fine with the V3 version?

It's going to be quite a bit over +-50Vdc, when biased to final ClassA level.
I'd guess +-53Vdc to +-55Vdc when biased to 2.5A using +-50mF smoothing.

that depends on the transformer and main voltage.
a transformer of 2x40V unloaded with 240V mains will not give you 55VDC with 2.5A load on 230V mains.
a 2x40V loaded with 230V mains will give a lot more then 55VDC with 2.5A load on 240V mains. so this is a pointless discussion without the needed information.
I had +/-50-51VDC with a 2x40V 1000VA transformer loaded with 3A. thats a 2x40V loaded on 230V mains. and my mains are 230V +/-1-2V.

What's a volt or three among friends? The important parts are V3 so your jfets are protected and being able to get rid of the heat. Plan for worst case, assume the transformer is well regulated and your mains voltage runs on the high side so roughly 55V rails. Plan/evaluate your heat sink capacity accordingly. In a 5U store case monoblock the sinks will get a bit hotter than they would at 50V but probably not be so hot your output devices are in danger.
