I would put it after the fader. You get a pop when you have a sudden change in level, namely switching when the signal is not done at zero crossing. You need to reduce the speed of the level shift so using the fader's resistance helps.
Mind you it is almost impossible to get silent switching with mechanical switches, usually it is done through electronic means.
