I'm planning to use down firing ports for my sub. What is the minimum clearance that I should maintain between the port mouth and the floor?

The optimal distance will depend on the internal volume of the sub
and the speaker used.
Too close to the floring and your port will be too heavily loaded by the floor baffle.
Too far away from the floor will undo the effect of the extra damping and baffle aera.
I have no idea whether this kind of coupling can be run through a sim but you can experiment with spacers under the sub untill you find a pleasing balance within your listening room.
