Example - I want to observe the signal between two amp points, one at 300v and one at 350v....amp chassis is not at 300v..
Amp is powered via isolation transformer.
Have I got this incorrect??

Where is the scope probe grounded? What is the voltage difference between that point and the chassis? That voltage will be present on the chassis.

Isolation transformers are great for removing hum loops. They do not prevent dangerous high voltages from being dangerous high voltages.
