I have right now some tpa3116 2.0 amp connected to my POLK Audio S15 speakers. Can you recommend some class D amp with possibility to connect subwoofer (some pre-out, rca out etc) ?

I would stump up the extra cash and get a minidsp 2x4 and the amp of your choice with separate power supply.
With that you are open to a lot more possibilities in the future as we all get twitchy eventually!
I'm sorry I cant recomend an amp as I have three tpa3116 2.1 boards and none are worth the bother tho I'm sure good ones do exist.

minidsp 2x4 price is 100$ - I will consider that, but I think that for 100$ or more I might find some better amp with pre-out for sub.
Maybe, but you wont get the depth of adjustability, correction and future proofed expansion. See if you can find a cheap secondhand one, you may find you cant live without it going forward.
