The AD data sheet for the DSP chip states the outputs will be inverted 180 degrees.I know phase can be inverted in the software but when set to the 0 degree setting is it actually 180 degrees in absolute terms?

The outputs are correctly in phase i.e. input to output to take care of that so you don't need to reverse them in software. So when Invert is NOT enabled, the inputs/outputs are indeed in phase.
