Amplifier starts up, blue led then I get red led on for 5 seconds and then 3 one second flashes. According to manual that indicates low battery, but testing with a stable 13.6v
Good afternoon, the first question is if your source is adjustable without pfc because it happened to me that with that source it is not capable of turning on the amplifier, they suggested a switched source of 12v 50amp it can be of the server type and if it is not your case, post amp photos
The amp was turning on all that ive done is replace the 4427 drivers in the power supply and now I get this 3 flashes on the protection led
What are you using as a power supply? If the supply voltage dips below the protection threshold, the amp will go into protect. Cycling the remote may allow it to build enough rail voltage to not trip the protection circuit.

The amplifier powered on but had a crossover section fault where one of the 072's and the 393 had gone faulty. I repaired the crossover stage and the amp worked and produced audio. For some reason the power supply stopped working and I traced the fault back to the 4227 drivers, strangely no PS fets were damaged. I replaced the 4427's and the amp tries to power u, squarewave builds slowly on the ps fets and once it reaches full duty cycle the amp goes into protect. No damage at all to output stage.
