Square Bobbin?
Most freewares calculating inductance assume round bobbin/former. Are there any programmes that would do the calculation for a square bobbin (user fed parameter for the sides of the square bobbin)?

I believe that coils with the same cross sectional area will give close to the same results. Calculate a circle that has the same area as the square you intended to use and use it in your calculations. Please understand that there are many factors that effect the inductance value of a coil or toroid and the finished inductor will be slightly different then the calculation. Coils can be "pruned" after they are finished. That is, the turns can be spread out or moved closer. inductors are often made with some extra turns that are removed to achieved the finished value.
