Can anyone suggest me, if its good to have a separate pre-amp or its good to have a pre-amp as part of the amp box ? I dont see much difference apart from the power supply.

If you make it seperate, then you have the option of one day changing the setup, which I would reccomend...

There are valid arguments for each approach. Much depends on the rest of your system and how you use it.
The advantage of keeping them separate is versatility. If you think you will change amps often, or might add an active XO for instance.
The advantage of integration is simplicity. You don't have to drive a cable to get to the power-amp for instance. And often the preamp in a CD-based system can be passive ie just a volume control.
