I've recently ordered a TAS5630 YJ update board if anyone is familiar with it, and it seems that these boards come with op-amps that convert a single ended input into a differential input.
Now if my source has a differential output, can I bypass the op-amp without damaging anything?

You can do so. The YJ board is 99% identical to the TI EVM. The EVM schematic is shown in its user's guide http://www.ti.com/lit/ug/slau287a/slau287a.pdf. It has opamps for converting unbal. to bal.
BTW, my measurement of the YJ board showed that it performs as good as the TI EVM.
