Ok when I built my boxes i make it so the screws wouldnt stick out so they are in the wood a little ways. Should i fill these with something and sand out smooth or will something that small not show up in vinyal laminate? And if fill what would be the best to use?

Normal wood filler should work, although some people prefer Bondo.
I'd say it's a very good idea to fill it in before veneering. You never know when somebody will kick those spots and break the veneer.

Would wood glue work? Or would it be better to use bondo? I dont have wood filler though, just glue and bondo.

Wood glue works well if you mix it with sawdust to make it thicker. Easier to paint or to sand after if you wish to, because you have some wood into it.
Elmers carpenter's wood filler comes in a tube similar to a toothpaste tube. It is sandable and stainable. It is also not very expensive. It can be found at wal-mart and probably many other places. Another possible solution might be a small two part epoxy.
I have used a lot of bondo type fillers and they are usually sold in quart sized amounts. You will have a large amount left over. It will keep for a long time.
