Ive had an idea for years for a comic, but I always rejected it because of the difficulty. Its basically is about a group of that fight enemies with the power of song. However, although music will be a big part of it, I worry it wont work well. I feel like if the story is heavily music based, that the reader will feel like they are missing out, and not enjoying the story fully. Does anyone have any ideas on how to...er...make it work better?

Do you want to create your own music for this or use existing pieces? Either way YouTube links could be used for example
Long ago when I used to read Mad magazine, every now and then they would have a musical parody with new lyrics but using familiar melodies. They would state which melody to use, so perhaps you could also state which melody and also in which style?
Wouldn't that make the idea more of a cartoon rather than a comic? There are certainly ways of depicting motion and music in 2D illustrations.
Expanding fluttering notes with lyrics and other symbolic icons representative to music leaving a characters mouth is certainly one way, but of course it lacks the same visceral impact.
Readers tend to have active imaginations, the rest depends on your creativity and that of your reader's. Throw some ideas out there somewhere and see what happens.
Or if its web based audio can be incorporated into stationary comic scenes, similar to a title sequence only your illustration would remain still as frames flick by. Until it came time to flip the next "page" containing new illustrations and so on..
