I used a PIC micro with PWM output and an A2D input for reading a thermistor.
The PWM output drove two PWM fans.
It was a linear speed control.

Just use this - works great. Adjustable temperature thresholds, variable upper and lower speeds, can drive 3 fans, temp sensor, stall buzzer. $2.50 shipping included. Just not worth making your own. I have this on all my fan cooled class A amps.
