please, give me an advice... I have calculate box volume Vb for ported system with quite wide and long port. Total volume (inner and thickness) of those port is 10 liters. This volume should be added to calculated box volume (Vb)?

Yep. Anything that might deduct from the internal volume should be added back in the form of a larger box.
...understand, while they are solid materials. But port is filled with air, it is shared with the box, so I am not sure...

Think of the air inside the port as a vibrating mass, it doesn't contribute to the enclosure volume.
