The 2 separate bass sources symmetrically positioned in the room make for good stereo in the sweet spot and masses of interference everywhere else - you are not just dealing with the room modes but the subs are fighting each other. Grouping the subs makes a massive difference to the amount of bass around the room, you could gain the distribution of bass throughout the area without having a focussed central bass peak exactly where the DJ wants to be positioned. Yes its a pain and unconventional but I get good practical results from it when I do it!
 
The rooms looks like this.
On the right up thats a little rise in the floor and a wall.
Try this tool to visualize the modes:

Blue and red locations are pressure maxima of the mode. If both the DJ and a subwoofer (stack) are near a maximum, the sound pressure level at the DJ position will be high at the frequency of that mode. A mode is only energized if both subwoofers are in pressure maxima of the same colour.

If you connect a pc with this tool to your sound system, you can hear for each individual mode where the pressure maxima are. Find the offending mode and listen / look where it is quiet.
