How much should I under rate the output transformer for a class a single ended guitar amp.
I read part of the particular sound configuration exhibits is due to saturation of the transformers. I am not too familiar with them. Let's say I am designing a 5W power amp, what ratting should the transformer have? 3W? 5W? 10W?

Agreed. First you end up dropping the low end and your guitar starts sounding thin. Just gets worse from there. Best to get a transformer rated for the power you plan to put out.the best sounding distortion is when you overdrive the power tubes. And even then only slightly...
Transformer distortion just sounds nasty IME...
