You can remove them. If the amp works perfectly in every way, they were likely the problem. The problem with this technique is if there is a real problem it could lead to much more significant damage. Having all transistors clamped and a 15 amp fuse in the B+ line can help reduce the risk but is not foolproof.

I ordered the parts for the protect circuit. Is there anything else I can do to troubleshoot other than removing them to see if the amp functions properly or should I just wait to install the new components?

I would suggest waiting until you get the new parts installed.

Ok I got the new parts for q314 and q315 installed and the amp still goes into protect after 5-10 mins after playing and stay in protect for about 15-20 after applied power is disconnected. I tried removing them also (q314 & q315) and playing it and it still goes into protect. Any ideas?

Let the amp remain powered down for 5 minutes and remove the class D driver board. Never plug the board in or move it until you've waited for 5 minutes after powering down.

Does the amp go into protect with the class D driver board out of the amp?

Yes the amp does still go into protect even with the class d driver board out.

Power up the amp and monitor pin 1 of U701 and pins 1 and 7 of U02. They should be near 0v. When the amp goes into protect, which pin goes to well over 1v?

Can you point out what pins you are referring to? How do you tell where pin #1 on the chip?

If you're going to do this type of work, you're going to have to be proactive (preached on basic repair page, which you should have read). Look up the datasheets.
