In a 2.5 way speaker is the woofer in its own enclosure separate from that of the mid-woofer?

can be done either way, depends on the specific design;

You can find several examples of such design. If you have a narrow and tall cabinet, you can reduce or eliminate pipe resonances by separating lower and upper driver, ending with two less tall cabinet. Separated enclosures maybe a requisite for mixed woofer mid-woofer drivers for good results.
