I was thinking of just replacing all the caps in case I ever wanted to return it to stock. But if I only replace the caps being used do I just do the ones on the phono board or are there others I should replace.

Have you got a copy of the schematic?
I have found the best plan of action if you ever want to return it to stock is buy 2 new boards for 20 bucks of ebay and install all new components. Ignore the LS section and the FS section parts. Bypass the tone section and ignore all the components from that section as well. Of course you replace the electrolytic capacitors in a PAS every 20 years. However, my 1961 PAS2 has gotten uneven in gain between the channels, and the resistors test okay, so I am going to replace the paper caps. I've got some film .02 and .05 uf 400 VDC caps from newark, 10 % tolerance, and not being a Pay-pal addict nor a fan of auctions, I'll be repairing my original boards. I'm going to leave the mica caps alone, or whatever those 750 pf ones are, presuming that to be less sensitive to moisture-air than paper dielectric.
