In my opinion either of your proposed layouts will provide excellent results assuming below deck wiring is done with the usual proper care. Which of the two you use is strictly a matter of what pleases you aesthetically.

Put the power transformer on the opposite end of the OPTs. If you're going to make it rectangular, this will do an excellent job of spreading things out. In terms of distance, #2 is basically the worst possible layout.
At the very least, swap position of PT and rectifier in the first, so the PT can be slightly farther away from the OPTs. No, it doesn't look good, but you asked for best, not prettiest. Tim
