I noticed that PSUD2 has an "LC Filter" option but not an option for a "pi filter". Can any one tell me how to insert a cap before the LC filter (thus making it a pi filter).

Use a "C filter" before the "LC filter", as in the supplied example that you see before you create your own cicuit.
