Yes. Connect them in series. You will need to connect a meter across the final pair of leads to make sure the windings are in phase. You should get the full 12.6, probably slightly over when off load, volts if correctly connected. If you get hardly anything swap ONE pair of winding leads over. It should look like this; start (out put) of winding one - centre tap - finish of winding one is connected to start of winding two - centre tap - finish winding two, which will be your other output.

Your ac to ac output will give you 12.6vac

No, you won't get it by shorting the center taps (gry & whi).
To get 6.3v-0-6.3v : the center jumper ORG & Yel will be 0v, The ac output will be 6.3v

No, the rated 1.2A will be doubled only by parallel it. You will only get 6.3v-0v, 2.4A by connecthing the top ORG to the top Yel, bottom ORG with bottom Yel.
