cl-90 SSE
On the new board there is a TR1 in which is called for a cl40 I have a CL-90 will this work

Where does it call for this? CL-40 is not the best part for this position. CL-140 or CL-90 is better.

In using the cl-90 in place of the cl-140 cause the SSE to run with less power?

It adds some impedance to the power transformer because it won't get up to temp. I worked around this by wrapping it in some heat shrink tubing, but eventually I replaced it with the proper part.
