I am building a 12 inch downfiring subwoofer. I have just bought 15mm and 18mm MDF. Would there be any problem if i use 15mm MDF for the 4 side panels and 18mm for the bottom panel holding the woofer and the top panel ? Will the box vibrate ?

Read up on bracing techniques. Rule of thumb, no more than 6-8" (150-200mm) unbraced length on panels. Bracing can be a rib ~2x the thickness of the panel, dadoed and glued or surface glued, or a shelf brace likewise mounted. It is difficult to have too much bracing. You can swiss cheese your shelf braces - cut out holes to allow air movement.

I recently built a 18"Hx10"Dx7"W (450x250x175mm) enclosure with three horizontal shelf braces, not quite evenly spaced. Pretty solid to a knuckle rap test, but could still be improved.
