Can I just hook them up in parallel with the inputs switched? Of course using half of the value for each one?

I have seen them put in series with the minuses connected together. This would halve your capacitance.

You have to connect them in serie. Non polarized caps are simply two polarized in serie. An elctrolitic is a resistor (a BAD resistor) if you connect it inverse. It's better if you use a paper & oil capacitor.
