What problems, if any, are involved when vertically stacking 2 (or more) woofers (this is for a 3 way)? Do the drivers load the room differently? Can this create a peak in the bass response? Anything else I should watch for? Prototype Version 1 of the speaker I built currently uses one bass driver, but I want to implement 2 woofers since Version 2 is going to have increased midrange sensitivity.

You'll run into problems with dispersion and comb filtering if your crossover frequency is too high. If both woofers are within one 8th of a wavelength at the crossover frequency, then you should be in great shape. If the rule of thumb is some other fraction of a wavelength, I hope someone steps in to correct me.
