I've started gluing together the Half Chili project and I've come to realize that the internal dimensions are going to be around 1/16" smaller than spec in all dimensions. Is this going to be a problem?? Or will it not matter?? Perhaps I can stuff some polyfill to make up the difference??

No, that sort of change will not make a difference. In practise the parametres of the drivers will vary by a much bigger percentage so don't worry at all.
