For one of my projects (a small headphone amp) I glued a few small plastic stand-offs to the PCB to keep it from contacting the metal box, then flooded the entire box with wax.

For larger projects, try gluing a piece of wood to the inside of the metal box and then screwing the PCB into the wood.

You can always just glue the standoffs to the inside of the case. A wooden or metal sub-chassis (as was already mentioned) is also a good method that will allow you reuse the case in case you ever plan on using it for another project.
