With a 6.1 source is the signal for the side speakers encoded in the source signal as a separate channel or is it a hardware mix of the front and rear channels?

The additional channels are derived from the two discrete rear channels; This article explains how to use your old analog Dolby Surround processor to extract the addtional channels:
