I know this sound simple, but it can be an issue with the head unit or one of the components at the input of the amp (like said before).

I got a similar problem with my system, which is innecesary complex. I have my head unit, a digital bass driver, a parametric equalizer and 2 amplifiers. Some times while driving one channel heard very low, but played cleanly. The problem sometimes corrected itself, but many times it simply appeared.

I removed DBD and the parametric eq and got good sound. Checked parametric eq and it was a bad cold solder at the inputs. Repaired and worked very well. That was like 2 years ago. Still working good.
