About 95 percent of the time the amp works fine. There has been three times when the amp will cut out for a note or two and then come right back on. The duration of the sound cutting out appears to be the same every time which makes me think the amp is going into protect. Amp is mounted in the trunk so I can't see for sure if it is going into protect or turning off all together. Where should I start my search ?

If it happens at the same point every time, get out and look to see if it goes into protect.
You should also monitor the voltage at the point where it shuts off to see if it's dropping significantly. Place the probes directly on the amplifier's terminals.

It is definitely going into protect. Voltage is good at the amps terminals. Even being driven hard the amp maintains 13 plus volts at the terminals. I remember while looking at the schematic for the JBL bp1200.1 that there was a factory mod that would keep the amp from going into protect prematurely while clipping. Does this amp have a similar circuit? Is it possible some of the components in the protect circuit are going south?

It's possible that it could have the same problem. If the circuit board designations aren't the same, you'd have to find the equivalent components to see if the circuits are identical.
