If the protection circuit is disabled, you run the risk of severely damaging the amp. Instead of the amp going into protect mode when an output shorts, it may cause the power supply to fail as well as many of the drivers for the power semis that fail. This will make it much more expensive and time consuming to repair.
If the protection circuit is engaging, it's likely that the various components are being driven very nearly to the point where they will fail. If you understand this and want to do it anyway, post the make/model of the amp.
